If you want to see KTM at it's best, get up early and get a taxi to Bhaktapur for sunrise, less tourists, less noise, less souvenir sellers, much more enjoyment.
You should easily be able to get an organised tour in Thamel, and you can bet the hotel you stay in will know of someone too (they always do!).
As for Pokhara, again get up early and join 200 Japanese at Sarankot for sunrise, the view of the mountains is spectacular, a taxi driver will be quite happy to pick you up before sunrise if you arrange it with them the night before (again, your hotel will be more than happy to do it for you, don't forget to get a price first though!!!).
The best thing about Nepal though is just wandering, head out of the towns and just walk. Talk to the people you meet - then you'll realise why so many of the people here go back time and time again.
